I was using Pcsx2 1.0.0 r5371, GSdx r5365, and the shadows were messed up however after switching to Pcsx2 1.1.0 r5380 the shadows seem to be fixed and look just fine even during cutscenes.
 
If your computer can't handle the game and it starts to lag then use EE 2 or VU 1-2. I can't be certain the game won't screw up later on but if its anything like KH1/2 then chances are it'll run just fine.
